What is Synthesis? Kind of the same as a Reaper, right? Only it is not.
It has always sought Synthesis but did not have the means or resources to do it. Now Shepard, at the end stands at its precipice, but thanks to the Crucible the Citadel now opens up to alternative solutions, whereas previously it was just following its original directive and sticking to it. Basically, why is there not a problem with storing organic life as a Reaper? They still exist, right? The reason it would do this is because it did not comprehend emotion which is the fundamental struggle between sapient life and "artificial life". They made the mistake of an entire existence: they used an AI to create their solution and much like was foreshadowed on Ilos in ME1 where a Prothean VI shut down life support to preserve electricity and remain for the Era of Humanity to find, the Catalyst AKA The Citadel was an artificial intelligence who was given enough authority to use the solution it found.
It has been possibly billions of years since the Reaper solution was created and back then the trend of synthetic uprisings had grown to a point where organics felt they had to put a permanent stop and avoid total genocide. The ending is supposed to make you actually "realize" that while the Reaper solution goes against everything sapient life stands for (emotion and rights) without the Reaper solution there actually would be no life left in the universe.
